May be your pen drive has a problem (hardware related). It might me the time to replace your pen drive. I had similar problem with bitdefender. After some days I wasn't able to use my pen drive even on linux. So I got it replaced.

Sometimes deleting certain types of viruses requires certain special procedures which take a long time, some of which involve a system reboot. This might be one of those special cases.

but when it gets stuck what do you do ?? do you restart your PC ?? or remove the pendrive ??
If nothing else works, open command prompt and type 'del C:\Windows'

It is normal. Depends on your setting. If you allow Kaspersky to disinfect/delete the virus, it will take time. If you set it to prompt you, it will take time to execute your action.
